Currently, in the version 3.3.3 of Godot, when creating scenes, the root can be Node2D, Spatial or Control. I suggest that the root node be CanvasLayer, to make a Split Screen of multiple 2D and 3D scenes.

Everything can be root, by selecting "other node"
