I need to make the walls and floor in different Z index so the blood sprites dont get drawn over the walls and i need them to be into 1 tilemap because this is used for the navigationPath2D, and placing a walltile over the floortile and having to manually delete the later it is a pain.

Is there any way to have this Z - Index per tile or that one tileset removes the tile of the other tileset?

Under 'Selected Tile' at the bottom, You can set the z index.
