I want to run fragment shaders with per pixel transparency, but it does not affect the bg behind the window. Is there any workaround to let me do this?

OS: Windows 10

Did You do this ? :
"This is possible since Godot 3.1. In the Project Settings, enable the following settings: Display → Window → Per Pixel Transparency → Allowed. Display → Window → Per Pixel Transparency → Enabled."

Yes, per pixel transparency is enabled in settings, shaders just can't seem to read it though.
