When I use Navigation2D with a child Tilemap which use some tile with a NavigationPolygon, it work perfectly.
Now, i want to add some dynamic occluder at runtime that prevent unit to go throught these (not collision, talking about navigation)
The best thing would be to have NavigationPolygonOccluder but how to do it with godot 2.0?
I am confused about the question. Could you elaborate a bit more the following part?:

When using NavigationPolygon on Tileset, you can set proper pathfinding on tilemap but static at runtime.
I want to implement the fact that there can be an object on a tile that need to be avoided by pathfinding. A kind of NavigationOccluder
